DESCRIPTION:The Ph.D. in Scientific Computing program is intended for students who will make extensive use of large-scale computation\, computational methods\, or algorithms for advanced computer architectures in their doctoral studies. This seminar series showcases the breadth of research covered by the program.  \nFeatured Speaker:\nShirlyn Wang\, PhD Candidate\, Applied & Interdisciplinary Mathematics and Scientific Computing\nShirlyn Wang is a Ph.D candidate in Applied and Interdisciplinary Mathematics. Her research interest is in mathematical oncology\, the study of cancer initiation\, progression\, and therapy through data-driven mathematical models and simulations.  \nModeling CTL-mediated Tumor Cell Death Mechanisms and the Activity of Immune Checkpoints in Immunotherapy\nImmunotherapy has dramatically transformed the cancer treatment landscape. Of the variety of types of immunotherapies available\, immune checkpoint inhibitors (ICIs)\, which block inhibitory signals from tumor cells and reinvigorate killing activities of immune cells\, have gained the spotlight. Although ICIs have shown promising results for some patients\, the low response rates in many cancers highlight the challenges of using immune checkpoint blockade as an effective treatment. Cytotoxic T lymphocytes (CTLs) execute their cell-killing function via two distinct mechanisms. The first process is fast-acting and perforin/granzyme-mediated\, and the second is a slower\, Fas ligand (FasL)-driven killing mechanism. There is also evidence suggesting that the preferred killing mechanism by CTLs depends on the antigenicity of tumor cells. To determine the key factors affecting responses to checkpoint blockade therapy\, we constructed an ordinary differential equation model describing in vivo tumor-immune dynamics in the presence of active or blocked PD-1/PDL1 immune checkpoint. Specifically\, we analyzed which aspects of the tumor-immune landscape affect the response to ICIs with endpoints of tumor size and composition in the short and long term. By generating a virtual cohort with heterogeneous tumor and immune attributes\, we also simulated the therapeutic outcomes of immune checkpoint blockade in a largely diverse population. In this way\, we identified key tumor and immune characteristics that are associated with tumor elimination\, dormancy and escape. This talk will also shed light on which fraction of a population potentially responds well to ICIs and ways to enhance therapeutic outcomes with combination therapy. \n\n  \nThis event is part of MICDE’s seminar series featuring Ph.D. students in the Scientific Computing program. This seminar series showcases the breadth of research covered by the program.  \nFeatured Speaker:\nPei-Hsun Huang\, PhD Candidate\, Nuclear Engineering & Radiological Sciences and Scientific Computing\nPei-Hsun is a PhD student in Nuclear Engineering & Radiological Sciences working with Professor Annalisa Manera in the Experimental and Computational Multiphase Flow Laboratory. His project involves high-temperature two-phase heat pipe technologies. \nSimulation for the Design of Sodium Heat Pipes Bundle Test Facility for the Application of Microreactors\nThe 20 MW Special Purpose Reactor (SPR) is a heat pipe cooled microreactor that designed for electricity production in remote locations where reliable power grids are not always available. The key to SPR is the alkali metal heat pipes\, which offer entirely passive operation capacity with high mobility. Prior to deployment\, safety analysis with postulated accident scenarios is required for the licensing of SPR. To this regard\, a sufficiently accurate model is crucial to predict the behavior of heat pipes\, and high-resolution data is needed for the safety analysis of SPR. However\, the current existing heat pipe models are either oversimplified or unpractical expensive in view of the difficulty of the simulation with the wick structure and two-phase flow in the heat pipe. Therefore\, high fidelity experimental data is required for model verification in the high temperature heat pipe bundle system. The Michigan Sodium Heat Pipe bundle test facility which serves as a scale-down test facility using ten sodium heat pipes with a triangular array\, was utilized to verify the model for the licensing of SPR. In the talk\, the feasibility analysis using Computer Aided Engineering and Computational Fluid Dynamics for the design of the test facility was addressed. \n\n  \nThis event is part of MICDE’s seminar series featuring Ph.D. students in the Scientific Computing program. SUMMARY:Building software projects: CMake is more than a build tool
DESCRIPTION:This workshop is a continuation of the previous workshop “Building software projects: use CMake to build the building plan”.  In this workshop\, we will see that CMake is not just a fancy Makefile generator: it can help us to test\, reuse\, and distribute our software!  We will use CMake to build two interdependent multi-language projects\, and demonstrate how to invoke unit tests after the build\, how to make our code discoverable and reusable by other software developers\, and how to create a distributable package.  If you intend to distribute your software to other research groups\, or if you expect that your project will grow beyond a few files of code and a few months of use — this workshop is for you! \nParticipants will need to have laptops with WiFi connection if they wish to follow the hands-on exercises.  A basic knowledge of Unix-like operating systems would be helpful in following and understanding the material\, but is not required.

SUMMARY:Survival analysis in Python
DESCRIPTION:Survival analysis is used when working with data that may be censored\, as often is the case in studies of human subjects with incomplete follow-up.  The presence of censoring makes most forms of regression and other standard statistical analyses inappropriate. A body of specialized techniques for analyzing this type of data has been developed\, including methods for estimating and comparing marginal survival functions\, and regression methods including the widely-utilized Cox proportional hazards model.  This workshop will briefly review the key principles of survival analysis\, then illustrate by example how various survival analysis methods can be carried out using Python with the Statsmodels package.  \nParticipants should bring a laptop if they want to work with the examples during the presentation\, but this is optional.

DESCRIPTION:In this workshop we will use Make to manage build dependency in a multi-file\, multi-language software project.  We will learn how to use Make functions\, automatically generate dependencies\, and inquire the operating system about available packages and libraries.  Also\, we will briefly review alternative build dependency managers. At the end of the workshop you will be able to understand and write Makefiles for managing dependencies in complex software projects.  \nParticipants will need to have laptops with WiFi connection if they wish to follow the hands-on exercises.  A basic knowledge of Unix-like operating systems would be helpful in following and understanding the material\, but is not required.

If you are developing an Android app for the first time\, the first option you will likely find is “Android Studio\,” a free integrated-developer-environment (IDE) provided directly by the Android team at Google\, using the Java programming language. It’s a good starting point for experienced programmers to build an Android app from scratch. \nWe will present a brief overview of the “Android Studio” environment\, and provide a step-by-step example to make an app with multiple ‘activities’ and using built-in ‘sensors.’ A familiarity with the Java programming language is recommended to get the most out of the seminar. Participants who want to program during the workshop are recommended to install “Android Studio” in advance and to bring their own laptops to use during the presentation.

As of 2017\, Google and Apple (the creators of Android and iOS\, respectively) confirmed a combined total of over 3 billion devices around the globe using their mobile operating systems. The capabilities and built-in sensors on modern smartphones also provide a new avenue to collect data or engage with participants in a non-invasive manner. It might seem intimidating to write a mobile app for the first time\, but the process is similar to writing software for a desktop computer\, which in itself isn’t as hard as you might think! \nWe will present a brief overview on developing Android apps\, the differences between Android and iOS development\, and provide quick demonstrations on how you can use a variety of available programming environments and languages to create an app. A basic familiarity with computer programming is recommended to get the most out of the seminar. This is not an in-depth workshop with the intention to have its participants program code alongside the presentation\, but meant to introduce available options for them to consider and to answer questions on the topic. Separate “hands-on” workshops will be provided later in the academic year based on audience feedback.

SUMMARY:Data Visualization With 3D Graphics Using Unity3D and C#
DESCRIPTION:Video game development is more accessible than ever before thanks to modern software tools\, with many options free to download. These tools are also used to program more “serious” applications that require interactive 3D graphics\, from mobile apps\, virtual and augmented reality\, computer vision and artificial intelligence\, and real-time CGI film production.  \n  \nUnity3D is a powerful and popular game engine for both hobbyist and professional projects\, able to compile a ‘game’ to almost any computer platform\, and free to download for non-commercial use. This workshop will show how you can use it to render data from research projects in a 3D interactive representation for user analysis and demonstration. \n  \nIn this workshop\, we introduce the Unity3D workspace\, and prepare a demo that allows the user to load an example dataset and view it as a simple set of 3D representations. A basic familiarity with computer programming (C# will be used during the session) is recommended to get the most out of the workshop. To take part\, users will be responsible to bring their own laptop with Unity3D (available for Windows\, Macintosh and Linux) pre-installed. Additional project files will be provided to registered users ahead of the workshop date.

SUMMARY:Android Application Development: An Introduction to Android Studio
DESCRIPTION:Mobile app development is one of the biggest new industries of the last decade. If you are developing an app in Android for the first time\, the first option you will likely find is “Android Studio\,” a free integrated-developer-environment (IDE) provided directly by the Android team at Google\, using the Java programming language. It’s a good starting point for experienced programmers to build an Android app from scratch. \nWe will present a brief overview of the “Android Studio” environment\, and provide a step-by-step example to make an app with multiple activities and using built-in sensors. A familiarity with the Java programming language is recommended to get the most out of the seminar. Participants who want to program during the workshop are recommended to install “Android Studio” in advance and to bring their own laptops to use during the presentation.

SUMMARY:Android Application Development: An Overview
DESCRIPTION:Mobile app development is one of the biggest new industries of the last decade. As of 2017\, Google and Apple (the creators of Android and iOS\, respectively) confirmed a combined total of over 3 billion devices around the globe using their mobile operating systems. The capabilities and built-in sensors on modern smartphones also provide a new avenue to collect data or engage with participants in a non-invasive manner. It might seem intimidating to write a mobile app for the first time\, but the process is similar to writing software for a desktop computer\, which in itself isn’t as hard as you might think! \nWe will present a brief overview on developing Android apps\, the differences between Android and iOS development\, and provide quick demonstrations on how you can use a variety of available programming environments and languages to create an app. A basic familiarity with computer programming is recommended to get the most out of the seminar. This is not a in-depth workshop with the intention to have its participants program code alongside the presentation\, but meant to introduce available options for them to consider and to answer questions on the topic. Separate “hands-on” workshops will be provided later in the academic year based on audience feedback.
